There isn't enough info there for me to make a call. However, what I would say is try renaming your user.config to see if that cures something. If you use something like Everything to search then find "4.3.4.0" and rename the user.config inside. If you don't have Everything, firstly why?, ...

Is that another one coming into land? You can't have that happen. To my mind that runway is too short. The aircraft should not turn onto the runway direction/runway if the approach is not clear. Have you ATC set for your afcad?. I think that this is a must for aircraft to behave properly. The other thing is that you describe the problem but there are no pics so we are kinda guessing as to where the issue occurs. My personal thought is that the hold short node is too close to the runway node...

The runway on a carrier is no different to a conventional runway you must have a hold short node before the runway node with the markings pointing in the direction of the runway.

I just took a look at your afcad again. Have you got the taxi arrows going the wrong way in the bow? Could this be the issue? When you say the wrong direction? Not really. With everything removed except for the pieces that the C-2/E-2 would touch should work UNLESS there is a problem with the system that you have designed. This is about proving that this part works. Hopefully it will. This would indicate that things like bounding boxes could come into play...

OK I am having to guess here as I don't have P3D. Now sometimes you need to simplify things to see a problem. What I would suggest is taking a copy of your afcad and keeping it safe.
